Picky designed microarrays come with the closest nontarget prediction for each probe which can be used for microarray quality evaluation and calibration. The complete detail is documented in the paper Direct calibration of PICKY-designed microarrays published by BMC Bioinformatics. Here, we take a procedural look of the steps and summarize what are needed to calibrate your microarrays. The supplementary files mentioned in the journal paper can be downloaded here. Even if your microarrays were not designed by Picky, you may still be able to do the calibrations by first using Picky to evaluate your probe set and to predict the closest nontarget for each of your probes. Once that information is obtained the calibration can be conducted as described in the paper.
